No, the input encoding is not relevant for the hyphenation.
The words in `\hyphenation' must consists entirely of letters
and hyphens. In OT1 encoding the umlauts are not available
as letters and are constructs with accents.

An encoding, which contains the umlauts as letters helps, such
as the T1 font encoding:

\usepackage[T1]{fontenc}

Then all of `ä', `\"a', and the babel shorthand version `"a'
will work. (Babel shorthands are not active in the preamble,
there \shorthandon{"}\hyphenation{"a}\shorthandoff{"} can
be used.
