[OS X TeX] Memory size exceeded

Dear all,

I am creating the second edition of a book that has quite a few plots.  I am using the RStudio system along with packages markdown and knitr to create the document.  I am receiving a message that says

Error: comment.sty:19523: TeX capacity exceeded, sorry [main memory size=5000000].

I added these lines to my preamble

\usepgfplotslibrary{external}
\tikzexternalize

And I also clicked on the Shell Escape Warning under the Preferences -> Engine tab.  All to no avail.

Do you have any suggestions on how to deal with this?
