LaTeX and Cygwin

Hello.
I recently updated Cygwin too and got a similar problem...
After the update, convert (an executable part of ImageMagick) was not
able anymore to find its configuration files. Variables are used to
setup the directory for the configuration files.
It looked like convert was not able to use the variables (it was working
before the update).
I tried to solve that by different ways, but nothing worked. I ended by
moving ImageMagick to its default directory so that variables were not
needed by convert. That the only way I found to solve the problem. I
doubt you could do the same thing for LaTeX :-(
