Hi,

>mktexpk: c:/TeX/texmf//fonts/tfm/adobe/times///ptmb8r.864pk already exists.

If this is 'cut&paste', there is something worng on your installation :
pk files shouldn't be stored with tfm files.

>C:\TeX\texmf>kpsewhich -show-path ptmr8r.540pk
>.;d:/users/jklymak/texmf///pk////;!!c:/TeX/texmf.local///pk////;!!c:/TeX/texmf//
>/pk////;/fonts/pk////;/var/tmp/texfonts/pk////;d:/users/jklymak/texmf///pk/model
>ess//;!!c:/TeX/texmf.local///pk/modeless//;!!c:/TeX/texmf///pk/modeless//;/fonts
>/pk/modeless//;/var/tmp/texfonts/pk/modeless//

Some variable must be wrong, because you have empty root for many pathes,
among which /fonts/pk//, which should be prefixed by $TEXMF.

I have :
f:\Users\popineau>kpsewhich -show-path ptmr8r.540pk
.;!!C:/TeX/texmf_local/fonts/pk////;!!c:/TeX/texmf/fonts/pk////;
C:/TeX/texmf_local/fonts/pk////;!!C:/TeX/texmf_local/fonts/pk/modeless//;
!!c:/TeX/texmf/fonts/pk/modeless//;C:/TeX/texmf_local/fonts/pk/modeless//

I would suggest :
- to check your texmf.cnf against a clean one, and also check any env. var. you might have,
- remove any .pk file from your main texmf tree
- ask for these pk files to be stored outside your main texmf tree when built (through VARTEXFONTS for example).
