I think the best diagrams can be drawn on IPE. It is free and open source.
Drawing with it is as easy as drawing in Powerpoint or some such similar
software. I use IPE for all reports/papers.  You can save as eps files, and
include in it your latex document. You can also include special preamble
statements if required (eg : \usepackage{amsmath}). Of course, you can
include latex math, and the fonts are latex fonts by default.
