you referred to Apple's page on umask

and you mentioned explicitly the associated instructions for the user and the system, namely (given your umask 077)

sudo launchctl config user umask 077
sudo launchctl config system umask 077

Did you by any chance run any of these commands? They would mean, I think, that applications (started from the Finder) would be affected as well.

In particular, the second instruction would mean the umask would affect processes requiring a root authentication in an app GUI (as do updates in TLU).
