What were the permissions? TeX Live Utility does not modify any permissions; the underlying tlmgr tool unpacks its archives with whatever permissions it is given, so all users would be seeing this problem.

Have you modified your umask globally by editing a systems file? TLU should have given you a warning in that case. What is the output of

defaults read com.googlecode.mactlmgr.tlu TLMDisableUmaskWarningKey

in Terminal?
