Hmm, AFAIR (but I am not a auto* guru, not even apprentice ;-) we reuse
upstream auto* more or less as is. But I might be completely wrong and
your local configure did more than we support here.

Probably we need to adjust
	Build/source/texk/dvisvgm/configure.ac
to carry over the stuff from
	Build/source/texk/dvisvgm/dvisvgm-source/configure.ac
about the libraries.

I hope Karl can comment here ...
