When there's a TeXworks configuration folder already in place (on that the Mac that would be ~/Library/TeXworks/), and you install a new version of TeXworks, this new version does not update the configuration folder.

Here this means that, in your first setup, you had a file configuration/tools.ini (where the typesetting tools are defined) in this folder from a former version of TeXworks. This yielded the first list.

Then in your virtual machine (the virtual XP mode) you installed a newer TeXworks, which created a new TeXworks config folder corresponding to the updated defaults for this more recent TeXworks app. This yielded the second list.

If you erase the TeXworks config folder for your "normal" TeXworks (the one not in the virtual XP machine), or put it aside in case your created customized config files there, then restart TeXworks, a new config folder should be created containing the same config files (including the list of typesetting tools) as in your virtual XP machine.
