The numbers in the scriptfont have different heights. They are

0: 5.1555pt
1: 5.1555pt
2: 5.1555pt
3: 5.1555pt
4: 5.46574pt
5: 5.1555pt
6: 5.1555pt
7: 5.46574pt
8: 5.1555pt
9: 5.1555pt

You should report this as a bug to the Latin Modern authors. Contact  
information in README.eng in texmf/doc/fonts/lm.
