No, that does not happen. tlmgr path remove will only remove links into
its own hierarchy, not anywhere else.

It does not. At least that is the intention (and this is what I read
from the code).

It is always automatically the
	~/.texliveYYYY/
you don't need to do anything, this is the default in
texmf-dist/web2c/texmf.cnf
