I checked the layout of backup files in TL13 and I can say that all the
backups of *auto-removed* packages have the erroneous layout (no
texmf-dist at top level). That is e.g.

powerdot.r25656.tar.xz
thailatex.r29349.tar.xz
polyglot.r15878.tar.xz
bxpict2e.r28902.tar.xz
