[tex-live] tlmgr and manual updates

I effectively bypass the package manager in either case. Whether I
install files in the main tree or whether I install files in a tree that
takes precedence over the main tree.

The problem remains the same in TEXMFHOME: I have to remove all files
that I installed manually before I can get back to automatic updates by
tlmgr again.

My hope was just that tlmgr would completely purge all directories of a
package before copying the new files.
