Since you want to effectively bypass the package manager, tlmgr will
know nothing about your upgrades and those files will be left behind
for you to remove.

Unless you really, really know what you're doing (read: you know what
makes tlmgr tick), I would strongly discourage manual fiddling in the
main trees. Why don't you install your manual upgrade in TEXMFHOME?
That's the place intended for users to maintain manually.
