in this case the generated files such as pdftex.map and even
updmap.cfg will go to the texmf tree?

it should work (in this case both updmap will generate pdftex.map in
the texmf tree, and pdftex will search for pdftex.map there), and it's
your decision whether to do it this way.

some distributions prefer to keep generated files in a separate tree.
