Why not simply unset TEXMFVAR, TEXMFCONFIG and TEXMFHOME in the -sys
variants?

With TEXMFVAR and TEXMFCONFIG being part of "and co".  That's the whole
point of having TEXMFVAR plus TEXMFSYSVAR.
