Will switching to the hyperref package
eliminate the boxes?
\usepackage[breaklinks,colorlinks,linkcolor=black,citecolor=black,
urlcolor=black]{hyperref}
(I admit I haven't tried it with Eplain recently.)
The colorlinks option turns off that oh-so-lovely box.
