Yes, the font matters. In general (older) Type1 will get some
national chars fine but fails with some more unusual ones. But the
results can differ if you change to another font.
Word uses probably an open type font, open type fonts are unicode
orientated and work better.
The best result you will probably get if you use xelatex + open type
fonts instead of pdflatex. E.g. try
\documentclass{article}
\usepackage{xltxtra}
\begin{document}
ą,ę
\end{document}
