Howdy,

You must have the % since that line is read by TeXShop and should be a comment as seen by the typesetting engine. If the root file is called mybook.tex and it has \include{chapter1} with chapter1.tex in the same folder as mybook.tex then chapter1.tex should have the line

% !TEX root = mybook.tex

(with the %) as the first line of the file.
