Howdy,
First, is there a reason you are using the epstopdf package? Are you also including eps images or tif(f) conversion to png? Since pdflatex can input png files directly there should be no need for a conversion.
I'm not at all sure why the more recent version of pdflatex would matter but the OS version shouldn't matter. Under OS X 10.8 you should be using the 64bit version of pdftex but, depending upon your system, I think you could be using either 32bit or 64bit. Not sure it would make that much difference though and I'd expect the reverse.
