I have tried opening the file, but even so, MACTeX seems unable to find it, unless I put the file in the same folder as the main document. Is there a place in the MACTeX folder where I could store my favorite input files? I use mostly plain TeX.

Howdy,
MacTeX installs TeX Live as the TeX distribution. There is a standard place to place personal input files so that they can be found. For plain tex files you should place them in ~/Library/texmf/tex/plain/. Note: ~/Library/ is the Library Folder in you HOME folder (open it in Lion by holding the Option key down while clicking on the Finder's Go Menu; the Library folder will show up on the list. Note: you will have to create the texmf folder and the tex and then plain sub-folders and then place the files there.
Good Luck,
