I don't see how this could matter. Lion stores all of the data for its autosave/versioning features (an SQLite database, incremental file changes, previous versions, etc) in a hidden directory located in the top level directory of the relevant volume, not in the working directory in which you are storing your documents and which, presumably, you are syncing with Dropbox. AFAICS the new document model leaves the structure of your working directories untouched. (Perhaps there are differences in the .DS_Store files between Lion and SL, but Dropbox doesn't sync those by default anyway.)
