[OS X TeX] TeXShop automatic hiding/unhiding of root file

I. Here is how to reproduce the problem: 

1. Put the attached files in the same folder.
2. Typeset main.tex
3. Command-click on each chapter title on the pdf: each time you click, the root shows, then hides.

II. And here is how to make it go away:

1. Change "%!TEX root = ./main.tex" to "%!TEX root = main.tex" in all included files
2. Quit TS (it might crash)
3. Open main.tex and compile
4. Command-click on the chapters on the pdf: everything should be normal.

All this with TS Version 3.06 (3.06).
