If you're not willing to read the code (I am not), you should write to  
the author.

Maybe the PDF output in this mode (\includeonlyframes{⟨frame label  
list⟩}) is not a stack of pages but a chain of links through the  
selected pages (in contrast to: filtered ouf of the stack/stream). So  
every link's target has to be unique, one of many (to be)  
distinguished labels.

Could you use the (sub) frame titles as labels?
