Maybe \usepackage[suffix=]{epstopdf}

works? I like my solution because I don't have to do anything on a file by file basis.

One more thing. The reason folks were worried about overwriting foo.pdf was that there was an attempt to have the graphic(x/s) package automatically load epstopdf if pdflatex was being used in pdf mode. This would make eps support (semi-)transparent to users not familiar with the differences between pdflatex & latex->dvips->ps2pdf. That would have required a limited form of shell-escape which was eventually abandoned for TeX Live 2009 because of security issues.

Finally, if you use latexmk you should update to version 4.10 or later (4.11 is the latest version) unless you use that epstopdf-sys.cfg file I noted before; versions of latexmk before 4.10 don't ``understand'' the relation between foo.eps->foo-eps-converted-to.pdf but do understand foo.eps->foo.pdf. If you're using TeXShop you can get the latest latexmk set up for TeXShop as Latexmk411TeXShop.zip at <http://hoempage.mac.com/herbs2>.
