The pfb directory's contents should be put into /usr/local/teTeX/
share/texmf.local/fonts/type1/SIL/Gentium – or such. This follows the
principle of vendor/font. Could be SIL/Gentium should be put better
into /usr/local/teTeX/share/texmf.local/fonts/type1/public, because
the fonts are public ...
Once this decision was made, the contents of the tfm and vf
directories should be put into similar branches of /usr/local/teTeX/
share/texmf.local/fonts/tfm and /usr/local/teTeX/share/texmf.local/
fonts/vf. Just out of organisational reasons. TeX can find vendor A's
PFB files in vendor B's pfb directory and other files in vendor C's
tfm directory etc. Some users might find it unconventional that the
path varies so much, but TeX only looks for the name.
The tex directory's contents should be put into /usr/local/teTeX/
share/texmf.local/tex/latex/Gentium. The dvips directory's contents
should be put into /usr/local/teTeX/share/texmf.local/fonts/enc/dvips/
Gentium (no deeper hierarchy used). The MAP file fragment dvips/
gentium.map should be put into /usr/local/teTeX/share/texmf.local/
fonts/map/dvips/SIL, to be open for more SIL fonts.
When this was done, you'd need to run 'sudo texhash' to be prepared
for updmap. Its invocation is like
sudo -H updmap-sys --enable Map=gentium.map
Minutes later you should be able to successfully typeset in Gentium.
The T3 encoding. It's a file with sections like this:

%30 and %40 are comments that specify the range of slots hex 30 - hex
3F (or 48 - 63 in decimal). The words that start with / are the
PostScript names of the glyphs, "best" when these names are also used
in the font, which can mean that the encoding needs to be changed for
another font (an AFM file would reveal all these names from the
font). The two other comments are about tie characters that are put
below or above a character. Their names are not sure.
I recently could check the first 25% of the gen-t3.enc file (in the
sources tape archive) and found a few mistakes, compared to the
descriptions in tipaman.pdf. A final step would be to create the AFM
files and adjust the names in the ENC file to those in the AFM file(s).
