Which pdflatex binary did you tell TeXShop to use? Can you locate
this binary? Which pdflatex binary is actually used in a shell? What
is the contents of the environment variable PATH (or path)? Where is
it set?

Remember: on Intel hardware your binaries are not any more in /usr/
local/teTeX/bin/powerpc-apple-darwin-current ... but in /usr/local/
teTeX/bin/`uname -p`-apple-darwin-current.

Mac OS X is like a wigwam: no fences, no gates, but an apache inside.
