Does it make any difference if you run, in Terminal:
sudo -H updmap-sys --setoption dvipsDownloadBase35 true
sudo -H updmap-sys --setoption pdftexDownloadBase14 true
sudo -H updmap-sys --setoption dvipdfmDownloadBase14 true
then typeset again your LaTeX input file in TeXShop, and try again to
import the result in Illustrator?
This is one area where I disagree with the default choice in teTeX
and gwTeX, namely to not include the 35 base LaserWriter fonts
(Times, Helvetica, Courier, New Century Schoolbook, Palatino, etc.)
in the PDF output by default.
The fonts you are using (the Nimbus URW lookalikes for Courier etc.)
may also come from graphs (for example from EPS files created by
Mathematica) that you might be including in your LaTeX input.
