A first pointer: check whether you still have the old texmf.cnf! You 
could try 'locate texmf.cnf', if ist database is up-to-date, or just 
look into /usr/local/teTeX. It could have the recent and the elder 
version. You know diff? Then you're finished! I'd need some minutes to 
check what's where missing ...
