That's true, indeed. Alpha can save text with line endings in any of
the three Mac OS, UNIX, and Windows formats. But: In contrast to Alpha,
TeXShop doesn't care at all about line endings already present in a
text file: TeXShop _always_ inserts UNIX line endings (LF), ignoring
the possible presence of CR (Mac) or CRLF (Windows, to be incompatible
with both) characters.
So, if you edit a file first using Alpha, save it as Macintosh text,
and edit the same file with TeXShop afterwards, Alpha becomes confused
upon opening the file again because of the presence of both LF and CR
characters.
Summary and answer to the original question: If you want to have more
than the very basic features the built-in TeXShop text editor has,
don't use it at all, use Alpha exclusively instead. (Put a check next
to "External Editor" in the TeXShop preferences dialog.) As far as I
know, the teTeX binaries don't have problems typesetting Macintosh text
files, so there's no need to save text using UNIX line endings.
