I see differences:
 - latex2html allows to split your document into small pages
and to create thumbnail images to provide small size preview:
small pieces are loaded in turn instead of one big doc - vital
for people behind a low spedd connection;
 - on screen, html is much easier to read than pdf, and all
 typographic layout constraints are relaxed.
 
In addition, pdf pollutes the web with bunches of non-hypertext stuff.

If you want to publish to be read on the web, use html.
If you want to publish to be downloaded, printed and read on paper,
publish in pdf.

With unique LaTeX (LyX?) source, you may in addition do both.
