It seems clear to me that the space after \sep{4mm} is being compiled 
while after \noindent it is swallowed as always.  Using \sep{4mm}% 
works, but here is a better solution:

\newcommand{\sep}[1]{\vspace{#1}\noindent\ignorespaces}
