Probably so.  The manyfoot packages also tampers with \output.  All may
not be lost, but it's up to you to tamper further.  The trick I showed
you puts the \changefoot call at the end of whatever else goes on in the
\output routine.  Perhaps you can look inside the manyfoot code to see
if there's a measurement you can mess with instead of \skip\footins?
That is, whatever goes into \changefoot will override whatever the
manyfoot modifications did.
