Please have a look at
http://ednotes.sty.de.vu
for two LaTeX packages made especially for critical editions.
As opposed to footmisc, they provide 5 or 6 "layers" of footnotes.
ednotes indeed uses manyfoot. Some layers may be "horizontal"
("para"), others "vertical" ("plain").
For editing poetry, there is a third package, poemscol, very
smart.
