Yes, for all applications that I have mentioned. But, there are subtle
differnces and one might want to be able to use different map files for
different programs.

So, I suggest to add
  fonts/map/<utility>/<package>
for map files. I don't think that grouping by font types makes sense.
Map files (e.g. for pdftex) can have more than one font type (e.g. ttf
+ type1).

I have no idea about enc files, but I assume that these are
utility-specific, too. So, again, I'd group them that way:
  fonts/enc/<utility>
