Not exactly. If only this directory would exist then all would be fine. But now we have two, and therefore also two sets of Libertine O fonts. XeTeX finds one, xdvipdfmx finds the other. Or the (first) one.

You're safe when you're using the path names of the font files.
You're also safe when you remove the one (legacy) fonts directory.
