[XeTeX] Japanese Characters in PDF do not match thosein source file.

Don't use inputenc, XeTeX is utf-8 by default, so it does not even make
sense, also it is likely to break your file. If the problem persists,
make sure you don't have several installed copies of the font(s) you are
using.
