I have just applied a fix for this issue in the xetex and texlive  
repositories. With v.0.9994.2, specifying the filename with or without  
extension should have virtually identical performance.

I don't know whether this will make it into the TL'09 release or if  
final binaries have already been built, at least for some architectures.
