Apparently the rendering engine considers the current script is Latin
and so prefers IPA forms designed to look better in a context of Latin
letters. So there is nothing wrong with the font, but you should
explicitly specify the current script is Greek, e. g.:

\setmainfont[Script=Greek]{CMUSerif-Roman}
