Ah, not *about* xdv2pdf but *from* it. (Sorry, tricky one there!)  
These messages are from xdv2pdf, and tell you that it couldn't find  
the Latin Modern fonts that fontspec was specifying for the math. I  
thought it also made the substituted glyphs red in this case, but I  
guess I'm remembering wrong.
