I cannot reproduce your problems using xdvipdfmx and everything at rev.

I have not updated to the most recent version of GFS Didot, which was
released under OFS, though.
BTW, Will: Recent versions of fontspec require one to have the OTF
versions of the Latin Modern fonts installed in the TEXMF tree. I am not
sure if it is a good idea to make that requirement. After all it is nice
that one can use something else than CM/EC/LM/... without all sorts of
tricks.
