Hyperref should write links (table-of-contents, footnotes, etc) if  
you load it with the option

   \usepackage[dvipdfm]{hyperref}

(along with whatever other options you like for link colors, etc.)

However, note that TeXShop (and Preview) can't handle internal links  
created by xelatex+hyperref. This is a limitation of Apple's PDFkit;  
the links should work if you open the PDF document in Adobe Reader.
