Try this in Terminal:

	tail -3 /usr/local/teTeX/share/texmf/web2c/fmtutil.cnf 
/usr/local/teTeX/share/texmf.local/web2c/fmtutil.cnf

Your output might look like this (or is it different?):

	==> /usr/local/teTeX/share/texmf/web2c/fmtutil.cnf <==
	# XeTeX formats
	xetex           xetex           -               *xetex.ini
	xelatex         xetex           language.dat    *xelatex.ini
	
	==> /usr/local/teTeX/share/texmf.local/web2c/fmtutil.cnf <==
	# XeTeX formats
	#! xetex                xetex           -               *xetex.ini
	xelatex         xetex           language.dat    *xelatex.ini

Use that cnf file that has both formats uncommented as argument for 
fmtutil-sys --cnffile.

I think it's better to install XeTeX system-wide.
