Well, how's this?

Leave everything as they are now, and mention the (older / better) 
other way as an _alternative_ which a user may wish to consider for 
their localtexmf tree _if_ it works with their system.

Or at least put in a footnote / comment / link which points to the 
commentary (or was there one already and this is yet another example of 
how blind and stupid I can be?)
