Howdy,

If I run

$ tlmgr pdftex paper

I get

Current pdftex paper size (from /usr/local/texlive/2015/texmf-config/tex/generic/config/pdftexconfig.tex): letter

is that what you are parsing to find the paper size for pdf(la)tex? I still get 

2015-06-15 00:21:42 +0000 Notice -[TLMMainWindowController _paperSizeCheckTerminated:][71609]	Unable to determine current paper size for pdftex
2015-06-15 00:21:42 +0000 Notice -[TLMMainWindowController _paperSizeCheckTerminated:][71609]	System paper size = letter, pdftex paper size = (null)
