That will probably work, but it is unusual.

The initial search paths are determined from the texmf.cnf file
found in source/texk/kpathsea/texmf.cnf This file is converted
to a header file and included in the binary where to search 
for the realy texmf.cnf file.

The comments in this file and also in the distributed file explain
this clearly:
% This definition isn't used from this .cnf file itself (that would be
% paradoxical), but the compile-time default in paths.h is built from it.
% The SELFAUTO* variables are set automatically from the location of
% argv[0], in kpse_set_program_name.
