Ah, now I get it. This is Tw 0.2 (stable) as backported from Debian, not
0.3 (the development version). If you want the development release, you
can use those from https://launchpad.net/~texworks/+archive/ppa. To get
that into Synaptic, just run
sudo add-apt-repository ppa:texworks/ppa
from the command line. Generally, development versions are not
well-suited for production systems, but I'd say that 0.3 is fairly
stable by now and includes numerous bug-fixes that you might appreciate.
I don't think it solves your current problem, though (0.2 won't be
updated anymore, however, as we're heading towards the next stable
release, 0.4; which won't make it to Ubuntu 10.04 natively, unless
someone backports it).

OK. I just realized that using the menu shouldn't change anything, as it
should use the same code. Please note, however, that Tw itself doesn't
contain any particular code regarding pasting. This is all handled
automatically by the underlying Qt framework. So I'm afraid we won't be
able to do anything about this directly...
There are two issues on Google Code that might be related to yours:
http://code.google.com/p/texworks/issues/detail?id=172
http://code.google.com/p/texworks/issues/detail?id=372
Do you have anything similar to those two issues (e.g., chinese text,
special accents, ...)? And does this happen only when copying from Tw
and subsequently pasting into Tw, or also when, say, copying from
OpenOffice and pasting into Tw, or copying from Tw and pasting into
OpenOffice?
