Well, it could be done either way; currently, the Preference settings  
only apply to subsequently-opened windows (by design); to change the  
options in existing windows, you use the Format menu commands.

We could make Prefs changes apply to existing windows as well, but I'm  
not convinced that would be preferable. (Go on, convince me!)

Yes, they are, though via text file rather than GUI. (I'll probably  
keep it this way; I don't think it's necessary to clutter the GUI with  
this. We just need to ship a sensible collection of schemes by  
default, then the vast majority of users will never need to customize  
them; power users who want to do so can edit text files.)

See the files in the new "configuration" folder that has appeared in  
your ~/Library/TeXworks folder (or equivalent on the other platforms).
