Hi,

after some giant and dichotomy I reduced to the following MWE

\documentclass{article}
\usepackage{newtxmath}

\begin{document}

$\varepsilon$

% triggered by \eTeX from scrdoc class

\end{document}

In my context I was using \eTeX macro, I had forgotten it
actually came with scrdoc class but anyway the important
thing is that it does $\varepsilon$ and newtxmath
package was loaded.

I am not using xetex, only latex temp.tex and then:

$ dvipdfmx -vv temp.dvi
