I don't have that location from a pure TeX Live install but

/usr/local/texlive/2016/texmf-dist/tex/generic/tex-ini-files/pdftexconfig.tex

which does have (today) 

\pdfpageheight       = 297 true mm
\pdfpagewidth        = 210 true mm

maybe your ran some extra scripts ?
